Specifying Word Count for Translation Agencies using Trados Studio

Hi,
I have a lot of agencies that I freelance for and they always tell me beforehand the specific word count for the files I will be working on. However, I have no idea how they get those numbers because when I run an analysis of the files using Trados Studio, I always get a different number. How can I make sure what the correct word count actually is? And how can I protect myself from getting underpaid in this manner?

I suppose "different number" means the agency's wordcount is lower than yours.
If I understand well, they work out the weighted wordcount for you: weighted wordcount x your base rate = your earnings Are your hourly earnings in line with your expectations?

Do you know the discount grid they use? Do they check the Internal fuzzy match option? There seems to be many ways to decrease a weighted wordcount just (un-)ticking boxes...
