Above... what? Above what? This seems to be an incomplete expression for that description, whereas the top is a thing in itself.

Вот только интересно, надо ли в таком случае ставить артикль "a" перед zero: with (a) zero above?

Что касается, артикля, то даже не знаю... Для проверки поискал "with a zero subscript" и "with zero subscript" - встречается и так и так в сравнимых количествах.
